בשנה האקדמית תשנ"ט החלה מסורת, משותפת למכון כהן ולבית הספר להיסטוריה באוניברסיטת תל אביב, להענקת פרס לזכרו של פרופ' עמוס פונקנשטיין, ממייסדי מכון כהן.
הפרס מוענק בכל שנה לסטודנט אשר עבודה שכתב, באחד מתחומי העניין הרבים והמגוונים של פרופ' פונקנשטיין ז"ל, הצטיינה במקוריות ובתעוזה וזכתה בציון גבוה.
המועמדות לפרס תישקל לגבי עבודת גמר לתואר שני ועבודות דוקטור אשר הוגשו לשיפוט ושיפוטן הסתיים במהלך השנה האקדמית שחלפה.
